The 6-episode Gate Keepers 21 tells of the next generation of Gate Keepers. It starts 31 years after the events in the Gate Keepers anime.

The main protagonist in Gate Keepers 21 is the daughter of Shun Ukiya from Gate Keepers anime, Ayane Ukiya. AEGIS from Gate Keepers has been disbanded and its agents are being hunted down by the Invaders. 17-year old Ayane, who is the top Gate Keeper of the underground AEGIS Network is living under the alias Ayane Isuzu. Ayane has inherited her father's powers but chooses not to use it as she still blames her father for getting himself killed and leaving her and her mother alone.

At the start of the Gate Keepers 21 anime, Ayane finds and recruits a new Gate Keeper, Miu Manazuru who also happens to be her classmate. Other familiar characters from the original anime includes the ageless Yukino Houjo and Reiji Kageyama, who was the antagonist in the Gate Keepers anime. In Gate Keepers 21, Reiji now acts as the commander of the Gate Keepers battling the Invaders. As the attacks by the Invaders increase exponentially, Reiji sends in another Gate Keeper, Satoka Tachikawa to assist Ayane. Satoka sees herself as Ayane's rival who constantly ignores her.

Unlike Gate Keepers, there is a tragic element to Gate Keepers 21. Here, we find out that most Gate Keepers will not get a good ending because the Gate which gives them the power to fight off Invaders also feeds on their happiness. Gate Keepers who use their powers too frequently may end up like Yukino, whose time has stopped and is condemned to a life of endless loneliness. And if they continue to use the power of the Gate further, they may end up like Reiji losing parts of their body to their Gates and dying. The price which the Gate Keepers pay is certainly high and too cruel. After all, without the Gate Keepers humanity would be destroyed and yet there are so few of them, that the Gate Keepers must continue to use their powers to fight for humanity's survival.
